DNAlignTT is an iterative approach to DNA pairwise sequence alignment with
sequence-specific transition-transversion ratios. In each iteration, appropriate
substitution matrices are generated using the transition-transversion ratio for
the given sequence pair estimated by the alignment constructed in the previous
iteration. The iterations are continued until the alignment converges, or until
a maximum number of iterations.
The DNAlignTT program is written in C and C++ and runs under Unix and Linux
systems.
